What drivers do you have installed? If you are using 23.11 I would seriously recommend that you try the leaked 21.85 drivers, they seem to run everything flawlessly on my machine. BTW, the T&L HAL will make your emulation run better.

Since I have a Hercules card I figured it'd be best to use their own drivers. I'm using Hercules 21.81... but I'll try to locate these nVidia 21.85 drivers.

You've gotta change the resolution on most E roms... Do this manually by editing the rdb.

are you using PJ64 INI v1.4.02, because Smiff said that he fixed Zelda PAL resolutions in 1.4.02

I have to agree with Zombie9920

D3D T&L HAL makes my shit run better no 'slowdowns' or anything in either zelda or the other complex games so i advice people with Geforce2+ chips to try that shit out

The Fix!
Just as RadeonUser said, just add
Resolution Height=240


to your Zelda Majora's Mask section in
Project64.rdb

in your PJ66 main directory

to find your Zelda

search for Zelda(in notepad press CTRL+F)

and find the one corresponding to your version!
