i almost beat this game (still fighting with ganondorf

) so I doubt we have a cpu bug there.
just as always put this into default section of ini:
Optimization=0
Interpreter=0
Inlining=0
Zelda does not require CompilerMode=3.
Lets explain CompilerMode=3. It is a very secure way of handling compilation and detecting self modifying code. In theory it is the most compatible of all the compilermodes. However, its also the slowest one.
