Note that 1964 is better on low-end systems.

It basically depends on your specs. Most people get best results from 1964 since its a little newer and gets better framerates on games such as goldeneye. It also depends on the plugins you use as well. Most gfx cards run good using rice's plugin and jabo's plugin. If you have a gfx card with pixel shader support then you should give direct64 a try.
