I haven't been able to repeat this, but it definately happened - with the latest version (16th November) I changed default rom plugin from Jabos D3D 1.5.1 to Rices 5.2.0. I also changed the default plugin from Jabos to Rices also.
Now when I ok'd that, and went into plugin settings - it gave me the plugin settings for Jabos plugin instead of Rices. I double checked, and the correct plugins were selected.
I restarted the emulator, it was then fine.
