Depends what game you want to play, how fast you want it to run, what it will look like and whether it's compatible with your graphics card. I suggest you try them all and find out for yourself.
No use recommending a plugin when your favourite game is X which is known only to work properly with one plugin, or the speed will be too slow, or the plugin is not supported by your graphics card.

Jabo's:
+Massively compatible with tons of games
+Fast with most games
+Relatively low requirements
+Most games have few major bugs
-Dodgy filtering, although better with D3D8
-Hardware Framebuffer has problems at high resolutions
Direct64
+Best filtering +enhancing options of any plugin
+Hardware Framebuffer emulation has few major bugs and looks great
+Most advanced plugin in terms of use of DirectX API and vid card effects
+Simulate Overscan fixes black borders on lots of games is only available with this plugin
-High requirements, vid card must have pixel shaders
-Slow if you don't have the hardware
-Relatively low compatibility
