"Jerky" animation

I'm pretty new to Mupen64, and I was wondering how I can go about producing smooth animation in it. By default, Mupen64 produces results similar to those in other emulators when the "Counter Factor" settings are as high as possible, but I simply can't bear to play games like that. Both of the Banjo games are like this. Although I know that it was a little like this on a real N64 with Banjo-Tooie, PJ64 is somehow able to produce nice, smooth animation with these games.

All of the frame-rate and speed controlling options appear to not do anything at all, too.

It wasn't always that way. Timing problems in the core made the Banjo games jerky in PJ64 as well (prior to v1.6). I assume Mupen has similar problems.
