Probably due to the fact that with Glide64, you are now emulating both a Voodoo card, and the N64, so it is going to be slower. This should in theory give you less graphical problems however, at the cost of some speed. With your system, there is no real magic bullet that is going to make it all work perfectly. If you want good speed, use Jabo's D3D6 1.5.2 - but all your graphics will probably be messed up.
Now that you have posted your full specs, the root of the problem is now clear. You have an integrated VIA graphics chip, which is very poor for N64 emulation. Your Celeron is not particularly good, but it is not a complete show stopper. If it was coupled with a decent enough video card, more games would work properly.
