Ill start and post what ive seen up to now:
[Core Issues]
Failed to allocate memory" message.
Solution(for winxp): Disable compatibility mode for pj64.exe
If you still get the error with or without compatibility mode installing XP Service Pack 1 could solve the problem totally
[Game specific Issues]
Killer Instinct Gold (E) :Black sprites (jabo's d3d 6 1.5 plugin)
Workaround: Use jabo's 1.4 gfx plugin(note:this will NOT fix the heavy slowdown issue)
Blastcorps(v1.1): "Unable to detect microcode settings" shows up in world map.Seems it only happens for v1.1 and not for v1.0
Solution:Open the RDB file and under "Microcode Identifiers" add the following line:

Legend Of Zelda,The Ocarina Of Time (U) v1.0 : The light effect when opening tresure chests is missing/doesnt show up correctly

Problem solved

Cheats bug
Banjo Tooie: Jiggsaw puzzle running very slow: This is due to a heavy framebuffer usage
Workaround: You allow the game to go into the puzzle and when you see the pictures go to options-configure graphics plugin-rom settings-and disable self-rendered textures so you get no slowdown. After the puzzle is over reenable this option
Hercules: Heavy slowdown in intro and some big nasty pauses caused by the graphics plugin(jabo's 1.5)
Workaround: Use jabo's 1.4 plugin to fix the long pauses
