Have you tried reinstalling your video card drivers?
Because before i had a similar problem but instead of being with Direct3D it was with OpenGL and when i reinstalled my video card drivers the problem was gone for good. :p

I think the graphics card you are using is not manageable for the graphics being pumped out through PJ64...
If you think it is possible... why not try other plugins like other people have been saying...
Not the preinstalled ones... the ones right here:
http://www.ngemu.com/n64/plugins.php?cat=3&os=win32&type=gpu

I recommend grabing these plugins:
1.Glide 64 v.0.8
2.GlN64 v.0.4.1
3.Direct64 v.0.5.03.25 (located below in First attachment)
4.Rice 6.1.1 beta 10 (BMGlib is in the second attachment below. Extract file and paste it outside the plugin folder...)
Read the readme's in the zipped files (if they have any) to install them properly...

Why not asking the importants question?
Is there any folder called plugins in your PJ64 directory?
Probably he just erased this folder or changed the location of his plugins and that caused the error?!?
