I have had a similar problem. My problem was using the cheat that gives me the goron tunic without getting it from the goron, and then the game not opening the door to the room to go to the Fire Temple. In the game's code, recieving the tunic from the goron is the trigger to open the door, but if you already have it, then the game thinks the door is already open. I don't think there is a workaround. The only way to fix your problem is to play the game without this code until you get past the point.

im not sure if this helps
on the cartridge verion of zelda i used a gameshark to get ahead quicker and found a real interesting glitch. some objects wont move. things like blocks and doors. since the Project64 emulator and others use gameshark cheats (which write to the games memory) it might be a simple case of get off your butt and do it the hard way, but then again i got all the way to the forest temple before i encountered it so maybe its just unavoidable. emulators arent perfect yet so maybe wait for an update.
