USB Game Pad Joystick problem

I'm using a USB Game Pad controller to play PJ64. My entire controller setup works fine, I can plug in the buttons and joystick movements to where they need to be. However, when I actually try and play a game (in this case Pokemon Stadium) my joystick does not work.

I have a Mode button I can push to switch between the joypad and the joystick, neither of them work within the game. All other buttons work fine.

Any idea why this happens or how to fix it? I thought I may have just plugged in the movements the wrong way in the setup, but I've triple-checked it and the controller setup is fine, it's the actual gameplay that doesn't work. Thanks in advance.

assign the analogue sticks while the joystick mode is on.

Pokemon Stadium uses the digital D-pad and not the analogue stick.

IMO the name of the ROM should be changed to
Pokemon Stadium (U)_IT_USES_THE_D_PAD_[!]
...
