I need help getting started, i.e. memory card help

I'm not very good at this emulation business, but I googled around and found a .gci file for Wind Waker but I can't seem to get it onto the memory card, so I figured you fine emulator professionals would know what to do.

Help? Tips? etc. Please and thank you.

My real big problem with this is that every time i run the game it says my card needs to be reformatted.

I'm all kinds of confused.

Did you try using the memcard manager? It's in Tools --> Memcard Manager. I don't have any GCIs myself to try it with but it has some options for them.
