I will explain how to get Paper Mario to work right.
Ok first the plug ins.
Glide64
Mudlords Rice 6.1.3.3 Handy.
Ok with Project64 1.6 first you get Glide64 or Rice Heres the Links.
New GlideHQ - Now with hi-resolution texture pack support!

Ok put that in your Project64 plugin folder. C:/Program Files/Project64 1.6/Plugins where ever it is installed.
Ok heres the settings it sould be on. Also to add you need the wrapper witch comes with Glide64.
Settings.
Buff Swapping Method: hybrid.
LOD calculation: precise
Motion Blur Up To You To Have It On.
Hardware Frame Buffer Emulation: Tick It.
Smart rendering: Should be on for Paper Mario.
Deep Buffer Clear: On.
Fog: On
Buffer Clear Every Frame: On
Now thats my Glide64 settings and Paper Mario works fine.
Warning some parts of the game will be slow due to the frame buffer some textures are lager then others.
Now Rice.

Now that should all ready have the settings set for you but you should have a video card with shaders to get it to work but any cards like Intel 880 wont work you need a ATI Readon 7500 i think 32mb or higher witch my other PC has and works.
EDIT: Heres the settings i have.
Render Engine: DirectX
Rest in General Options up to you.
Need SSE and Fog on.
Leave DirectX and OpenGL alone.
Texture Enhancements.
32Bit Textures.
Force Liner Filter. Warning slow for very slow PC or crap video cards.
Current Game Option.
Frame Rate Update At VI origin, Default.
Basic Write & Write Back.
Basic Render To Texture.
Not Tick But have a green box in Fast Texture. Same as TMEM Emulation.
Thats Rice.
