The crackling is caused by the core audio timing, synchronise with jabo's audio plugin instead.
You DO realizing that this was the audio plugin I've been using since I began this thread, right? The games in question CRACKLE with this plugin, and framerates go to hell when using the other audio plugins. Mupen64 is out of the question because it uses CLI and not a GUI, plus the author hasn't ported Glide64 code yet and I'm stuck with the outdated Rice Fail Video plugin.

Have you tried Nemu64 0.8? This emulator has great sound (you can only choose a graphics plugin though) and it supports Glide64. I use this emulator to play Mystical Ninja.

Unfortunately some games won't work like Body Harvest. In PJ64 it has some terrible clipping issues but it also has annoying crackling sound that doesn't stop. I used various different sound plugins and the only thing that makes the sound smooth is enabling "Force Old Audio Sync" in Azimer's HLE Audio 0.56 wip 2 plugin in PJ64 1.6 (in 1.7 it won't work). But when i do that the VIs/sec drop from 60 to 40 something and makes the already slow frame of the original game rate even slower...
