Please tell us your graphic card and cpu info.
Best opinion is also that you build mupen by yourself.

My graphic card is ATI Radeon 9600 All in Wonder and my CPU is Athlon XP 3000.
Please open a terminal and execute this commands and post it
1. fglrxinfo
2. lsmod | grep fglrx
Do you have probs with other 3d Apps?
(I'm not an ATI or SUSE user, but I've read somewhere that you have execute sax2 -m 0=fglrx after installatiion of the atidriver)

then you have some libraries not installed.
go in the plugin folder and check your graphic plugin with i.e. ldd Glide64.so
every library should have something like this (libpng12.so.0 => /usr/lib/libpng.so).

Im havin' the same problem under suse 10.2
Im curious as to what libraries need to be installed.. is there another thread I missed.
And your instruction on the checking for the libraries confused me which makes me think I dont have them...
Im running a CeleronD 3.3ghz with nvidia 7300 with 256
Im also have some odd trouble with glx gears showing a lower frame rate than it should.
quake 3 runs fine...
beryl windows manger is perfect...
cube is super smooth
im reluctant to run sax 2 since it sometimes messes up my nvidia stuff
any ideas
try running the app from terminal and see what the output is when it crashes.
