Paper Mario- Terminal Slowdown

Can anyone help me with Paper Mario- Whenever it starts to load a fight, it goes into terminal slowdown (To about 2-3FPS) while loading the fight. After this, it is fine, until the next fight. This started happening some time after I entered the Koopa Bros castle, and has been getting steadily worse ever scince.
Also, I am using the N64 save file, not the PJ64 savestate. (As an aside, is there any way to make Paper Mario use one slot for each game, as at the moment, it saves any saved game in all 4 slots)

Make sure there's no frame buffer effects enabled! In jabo's plugin, you might want to uncheck self-rendered textures (it does cause problems at times).
