I found this excellent guide on defragmenting. It is very detailed, and following these procedures you should be able to get your harddrive completely defragged, even those kinky windows system files.

"The manufacturers often cheats a lot and place pieces of heavy metal in the motherdisc.
This is done to make the motherdisc heavier and make the consumer to think that the motherdisc is bigger than it actually is. A 2 gigabyte motherdisc can contain almost 100 grams of extra weight, and fools you to think it's a 100 gb motherdisc. Remove as much as possible, and throw it away."
