when I am in the main world with the elephant guy everything is working fine. When I get into one of the places that has the the doors for the track, everything is either very dark or very bright so that I can barely see anything for either of them. I am using Jaboo's video plug-ins, the ones that came with the PJ64 download. I think it says to use Rice's Daedalus 5.2.0 ,but it dosen't work very well with that plugin. Is there a different plug-in that would fix this problem?

It's called gamma correction, and controls the luminance of the display device. If the video plugin doesn't have a gamma correction slider, it should at least have a brightnes slider, which does the trick as well.
If the plugin has neither, you need to adjust the gamma correction from your video card drivers.

Strange that the problem only occurs inside the cave/door and not outside...
PJ64 runs it fine, I didn't notice any problems. Jabo's Video was almost flawless.
if you don't have a "gamma slider" you can also try manually adjusting the contrast/brightness of your monitor by pressing the little buttons on the front.
