The Yoshi's Story is perfect emuleted with the plug in "Glide64 Wonder Plus" With 1964.
But, if you don't have the specific video card it will be too slow.
Even with the best wrapper.

So I think the best option is using "Jabo's Direct 3D8" video plug in. With "1964" emulator too.

While the game is playing:
1Unchek "hide advanced setting" in video settings.
2Reopen the video settings dialog and enter the last tab :"rom settings
Se the emulated width to 320 and height to 240.

[Only this i think can solve the problem ^^]
[But you should use on both "1964" O.o]

http://www.emutalk.net/project64/27562-rdb-wip-download-improved-files-and-help-test-pj64-game-compatibility-please.html > download the .rdb from that thread and put it in your PJ64 directory. Yoshi's story is now playable without that issue. Though there are issues later on in the game when using the default plugin.

For me the combination of P64 1.6 and the Rice Video Plugin 5.9.9 (!) works. Give it a try.
