In case anyone else had this problem, I fixed it by making sure that both my Windowed and Fullscreen resolutions were set to the same thing (Direct64 didn't seem to like it when Windowed was at 640x480 for example and Fullscreen was at 800x600... the FPS counter in Project64 would flicker through constantly.)
