Hello,
I was wondering if it is possible to use PJ64 to play multiplayer over a network instead of split screen.

Yes, but you have to use the PJ64 v0.13 - Kaillera Version (based on PJ64 v1.4) (Link).

BTW: You can also use 1964 v0.99 or Nemu v0.8.

That´s right, but you´ll play in slit screen too
