I use a Saitek P2500 (similar to a PS2 Dual Shock except without the rear shoulder buttons.) and mine is mapped out like this:
C buttons: button 2 is left, button 5 is up, button 6 is right, and button 4 is down
Start Button: Pressing on Left Joystick
Z button: Pressing on Right Joystick
L&R Buttons: Self explanitory
Digital Buttons: Digital Pad
A Button: Button 1
B Button: Button 3
I do have a rumble feature but I dont have a rumble plugin on PJ64.
I use the left joystick to move around on games that use the joystick.
Edit: I would provide a graphic but I dont have a pic of my controller sitting on this computer

It's harder on Logitech controllers. I've got Wingman Rumblepad and there is one N64 button I don't know where to map to. It's just that Z-trigger. Maybe put it on L-trigger? But where to put L-trigger then?

hey lreyome27 i have a p2500 also and for me it is easier to have the z on the left sholder and l on the stick. it might be easier for you also because z is used more often than l is.
