alright im not 100% on this but i think to fix the problem when you use save states alot and then when you get to a certain point in a game (e.g. Ice arrows in Zelda MM) all you have to do is close out project 64 (if its running) and delete the file in the main directory called Project64.rdn and then after you load up the save state the game should run properly.
