Joypad Configuration/

To configure the input plugin in PJ64:
Options->Configure Controller Plugin
For Jabo's DirectInput, click the drop down menu (shown) and select your pad. Click on the rectangles near the text boxes and press a corresponding button on your pad. If this doesn't work, make sure your pad is working:
Control Panel->Game Controllers
Your pad should be in the list with OK next to it. Make sure your pad is configured.
If nothing is there, reinstall your gamepad drivers (if needed) or manually 'add' it (I don't know a lot about this part, my Sidewinders are automatically detected and installed on my system :satisfied )
If none of the above works, state the name and make of your controller, as that would help.
