Ok, I was playing Zelda 64 when all of a suden pj64 closed, and windows said that it performed an illegal opperation. At this very instant Audible (www.audible.com) allerted me that my book had been downloaded and my rio 500 was not connected to the computer. This has occured twice (another time with smash brothers). I think that there is some kind of bug in pj64 that does not pause the emulation if another program tries to take set itself into focus.

Well, I can equally say there's a bug in something else that's crashing PJ...

Have u activated the "Pause emulation when window is inactive" option in the PJ64 control panel?
