Freezing problem in Sega CD emulation

I was quite surprised when I first found that different cd images of the same game differs so much in size. I understand the difference is due to the compression of 1411kbps wav files to mp3 files. The problem is that some games freeze with the larger wav files, but apparently run well with mp3.

Here are 2 examples. I've tried with both Kega Fusion and Gens. Figures in [] are the overall file sizes.

Lunar 1
Version 1 (J): 1 iso + 1 cue + 51 ape [245MB]
Version 2 (U): 1 iso + 51 mp3 [50.6MB]

Tenka Fubu
Version 1: 1 iso + 1 cue + 18 wav [562MB]
Version 2: 1 iso + 1 cue + 18 mp3 [141MB]

In both cases the larger ver 1 freezes while ver 2 works. Is it possible to emulate the larger ver smoothly? Or is it always necessary to convert the files to mp3?
