Which version You try?I recommend 1964 0.9.9 by the way,because newer versions sucks.
Or maybe try to download and then change to downloaded graphics plugin.

Try using Project64's plugins with 1964 or glide64 and its wrapper (put glide3x.dll from the wrapper in 1964's main directory). Failing that you need to provide more info.

raganinjo you can mix and match the newer version of 1964 with the older versions plugins and see if that works better for you, you're not stuck with the plugins that come with it.

I know that,but Tom & Jerry and Smash Bros not work for me on 1.1 or other versions,not matter which graphics plugin I use,I try 90% of all and only sound appears.And for Netplay 0.9.9 version is better too.

Makes sense, 1964 0.8.5+rsp plugin is better than 0.9.9 for banjo-tooie since it doesn't have a game breaking fire egg glitch, each core version has its advantages and weaknesses.
