The same way you activated them. Uncheck the cheats you want deactivated.

Just like Agozer previously stated, just turn them off the same way you turned them on.

help with SW Episode I Racer infinate money cheat
yeah I have the same kind of problem with star wars episode I racer. I clicked on infinate money cheat and later decided to turn it off. I unchecked it but the cheat won't turn off.

There is a registry entry for remembering cheats here.
HKEY_CURRENT_USER\Software\N64 Emulation\Project64 Version 1.6
