As for the "best" nes emulator thats a matter of opinion. There are a handful of emulators that could be considered the best. Its all in just what feels better. I prefer VirtuaNes and nnnesterj over FCE Ultra.

As for MAME, Not all the games work. And with some games certain dumps work better than others. Try updating MAME to its current version which is 0.105. As far as I know sfiii2 doesn't work in MAME 0.105 either.

Uses Capcom's CPS3 hardware, which isn't supported by any emulator.

MAME only has is some very preliminary code for the CPS-3.

My personal favorite of NES emulators would be Nestopia, using the NTSC filter (thanks, Blargg!) Before that my favorite were ones in the nester series, usually NNNesterJ because of the addition of filtering and lots more options in general.
