Ok, I put it there, does it work automatically, or do I restart? And, does it do what I think it does? (which would be better aiming with hookshot, etc.)

No, You will have to select it. Start PJ64...
Go to Options -> Settings
There are 3 options. Video Audio. Input. If it is input, Go to the dropdown menu and find the plugin you found :)
