For some reason, .V64 ROMs dont work with my version of pj64. Does anyone know why, and how I could solve this problem? ;-)

Last time this happened to me was when I forgot to refresh the rom browser after converting my games to non-byteswapped z64 format. Also make sure your ROMs are GoodN64 validated.

Is there any way to check whether your roms are byteswapped or not besides the file extension? Some of the roms I have are just plain .ROM and I'd really like to get those sorted out. I can use Hex Workshop if need be.

Tool64 can convert images to Big Endian/Little Endian/Byteswapped, with the following extensions respectively: z64/n64/v64.

All images with other extensions are really one of these three types. Some images may be misnamed. Of these, only z64 (Big Endian) has the right byte order, so is arguably the best format, although emulators can run them all.
