When I tried this emulator around 5-6 months ago I directly plugged my XB360 gamepad into my USBport and could change the settings in project64, no errors or anything. Today, I wanted to try again, so I plugged my gamepad in, checked it was installed by windows, it was. But one problem, it doesn't respond when I press those little buttons to change buttons in "configure controller plguin", I have tried with the keyboard and with the keyboard I got it works, just not with my controller, anyone knows how to deal with this?
