I want to play Jnes with a controller, but I'm not sure what is a good one to get, or if they are all capable with it. Plus I don't know where to buy one. Actuallly, I'm just completely ignorant. Help please.

You can order many different types of adapters that allow you to use your ps2, n64, gamecube, or any other controllers. Just to let you know, I would recommend trying the n64/psx usb adapter because it has great support for almost all games. The only thing it don't have is rumble feature but that's not much of a loss.

What better to use than a real NES controller?

If you know some basic electronics and have used a soldering iron before, you can make your own NES to Parallel port adapter. The diagrams and all the information you'll need can be found here: http://www.arcadecontrols.com/Mirrors/www.ziplabel.com/dpadpro/nes.html .

I've made my own NES and SNES adapters which all work like the real thing :)

What stores do would I be able to find these controllers. The only places I've checked were Gamestop and Officemax and they didn't have any pc gaming controllers.

If you don't min dnot using the real thing, any controller you can setup in windows would likely work with JNes. Since this is nes, any controller with 4 buttons would do (Start, Select, A, B).
